It's too risky to let their software convert for you. Upload an epub.
I convert to epub using Calibre, then I clean it up in Sigil.
I appreciate the response. LuLu got back to me saying there is a glitch in the LuLu converter regarding anchors that only pertains to documents created in MS Word (& allegedly OpenOffice Writer), converted to DOCX & uploaded to the converter. With such a document the converter removes the anchors (.htm#AnchorName). The workaround they gave me is to create the file from scratch in Google Docs. I tried that it it does work. That's not an option for me at this time because I'd have to redo all the formatting & links. Another option that I've found is to either copy & paste the ODT text into a Google Docs or open the ODT in Google Docs so that it converts, then save it as DOCX. That will keep the anchors. Yet, that's also not an option because it disables all endnote links (internal links) plus disrupts some of the formatting. So, the solution I'm using for now is to directly edit the epub that I download from LuLu. This is in line with your suggestion, although the epub was generated by the LuLu converter. I'm using Sigil to directly edit the epub. I placed the anchors at the end of the links in this file, & that is working. Then I upload the epub to the converter & it takes OK. Something I've noticed, though, is if I'm directly posting an epub to the converter it doesn't recognized a new book cover that I upload. That's probably because the cover is already contained in the epub. The workaround for that, I've found, is to rename the epub to a zip extension, unzip it, & replaced the "cover.jpg" file with the new book cover. After that I re-zip all files, then rename it with an epub extension. So, if I want these anchors in the epub it takes some editing yet it does work.

Be meticulous with your Metadata in Sigil, check Validate, look at Code View, clean up again. Generate toc after every change. This updates the file. Preview using Adobe Digital Editions.
I used to only use LuLu to generate the epub, then tweak and re-upload. It's the best approach.
I haven't made one in a few months, however, I will be working on one in a week. Feel free to share any hacks, shortcuts, knowledge.
